Item Open Access Asialo-GM1 and asialo-GM2 are putative adhesion molecules for Moraxella catarrhalis(Springer-Verlag, 2002) Ahmed, K.; Suzuki, Y.; Miyamoto, D.; Nagatake, T.Moraxella catarrhalis is an important pathogen of respiratory and middle ear infections. We previously reported that the attachment of M. catarrhalis to pharyngeal epithelial cells is mediated by ganglioside M2 (GM2). Several sets of adhesins or receptors are involved in such attachment process. In this study, we used the same strains and similar bacterial culture conditions as those in our previous study, and demonstrated by thin layer chromatography that M. catarrhalis can also bind toasialo-GM1 (Gg4Cer) and asialo-GM2 (Gg3Cer). GalNAcβ1→4Galβ1 is a common sequence in both Gg4Cer and Gg3Cer, and in many respiratory bacteria, this sequence acts as a receptor for attachment to host cells. Treatment of human pharyngeal epithelial cells with anti-GM2 and anti-Gg4Cer antibodies significantlydecreased attachment of M. catarrhalis to these cells; however, treatment with anti-Gg3Cer antibody did not decrease M. catarrhalis attachment. Immunofluorescence microscopy revealed that human pharyngeal epithelial cells are positive for GM2 and Gg4Cer, but not for Gg3Cer. Our results indicate that Gg4Cer on human pharyngeal epithelial cells, and Gg3Cer, possibly on other cells, could serve as molecules for attachment of M. catarrhalis.Item Open Access Assessment of diagnostic enzyme-linked immunosorbent assay kit and serological markers in human brucellosis(2008) Cakan G.; Bezirci F.B.; Kacka, A.; Cesur, S.; Aksaray, S.; Tezeren, D.; Saka, D.; Ahmed, K.This study was performed to evaluate commercial brucella immunoglobulin G and M-enzymelinked immunosorbent assay (IgG and IgM ELISA) kits for the diagnosis of human brucellosis and to suggest a candidate prognostic marker for human brucellosis. We determined the serum levels of brucella IgG, IgM, C-reactive protein (CRP), soluble CD14 (sCD 14), and neopterin in patients with brucellosis and compared them with those of normal healthy persons, patients with tuberculosis, and patients with other diseases. It was found that the sensitivity of ELISA to diagnose brucellosis was high when both IgG and IgM ELISA were used together. This study showed that serum CRP, sCD14, or neopterin levels were significantly high during the course of human brucellosis. The above markers, alone or in combination, might have the potential to evaluate treatment outcomes in human brucellosis. The markers that can predict the variability of agglutination titer was also determined. It was found that the titer value alone does not fully represent disease status.Item Open Access Content-based retrieval of historical Ottoman documents stored as textual images(IEEE, 2004) Şaykol, E.; Sinop, A. K.; Güdükbay, Uğur; Ulusoy, Özgür; Çetin, A. EnisThere is an accelerating demand to access the visual content of documents stored in historical and cultural archives. Availability of electronic imaging tools and effective image processing techniques makes it feasible to process the multimedia data in large databases. In this paper, a framework for content-based retrieval of historical documents in the Ottoman Empire archives is presented. The documents are stored as textual images, which are compressed by constructing a library of symbols occurring in a document, and the symbols in the original image are then replaced with pointers into the codebook to obtain a compressed representation of the image. The features in wavelet and spatial domain based on angular and distance span of shapes are used to extract the symbols. In order to make content-based retrieval in historical archives, a query is specified as a rectangular region in an input image and the same symbol-extraction process is applied to the query region. The queries are processed on the codebook of documents and the query images are identified in the resulting documents using the pointers in textual images. The querying process does not require decompression of images. The new content-based retrieval framework is also applicable to many other document archives using different scripts.Item Open Access Design of a novel MRI compatible manipulator for image guided prostate interventions(IEEE, 2005-02) Krieger, A.; Susil, R. L.This paper reports a novel remotely actuated manipulator for access to prostate tissue under magnetic resonance imaging guidance (APT-MRI) device, designed for use in a standard high-field MRI scanner. The device provides three-dimensional MRI guided needle placement with millimeter accuracy under physician control. Procedures enabled by this device include MRI guided needle biopsy, fiducial marker placements, and therapy delivery. Its compact size allows for use in both standard cylindrical and open configuration MRI scanners. Preliminary in vivo canine experiments and first clinical trials are reported.Item Open Access Effect of patient sex on white matter alterations in unilateral medial temporal lobe epilepsy with hippocampal sclerosis assessed by diffusion tensor imaging(2013) Oguz, K.K.; Tezer I.; Sanverdi, E.; Has, A.C.; Bilginer, B.; Dolgun, A.; Saygi, S.BACKGROUND AND PURPOSE: Studies shows ictal behavior and symptoms are affected by patient sex in temporal lobe epilepsy. The purpose of our study was to determine whether alterations in the WM as assessed by DTI display different patterns in male and female patients with unilateral HS. MATERIALS AND METHODS: Patients with unilateral HS were categorized as women with right HS ( n=12), men with right HS ( n=10), women with left HS ( n=12), and men with left HS ( n=10). DTI of the brain along 64 noncollinear directions was obtained from 44 patients and 37 sex-matched control participants. We used TBSS to analyze whole-brain WM. Regions with significant changes of FA and MD, and their mean FA, MD, total number of significant voxels, and asymmetry indices were determined for each group. RESULTS: All groups showed bilateral and extensive reductions of FA and elevated MD in the WM, more prominent ipsilateral to the affected hippocampus. The total number of voxels with decreased FA in patients compared with that of control participants was higher in women with right HS (24,727 vs 5,459) and in men with left HS (27,332 vs 14,013) than in their counterparts. Changes in MD associated with right HS were more extensive in both men and women (right vs left HS, women: 16,926 vs 5,458; men: 5,389 vs 4,764) than in those with left HS. In patients with right HS, the ipsilateral cingulum, uncinate fasciculus, internal and external capsules, and right acoustic radiation were involved extensively in women. CONCLUSIONS: Women and men showed different patterns in extent of WM alterations associated with HS.Item Open Access Experimental results for 2D magnetic resonance electrical impedance tomography (MR-EIT) using magnetic flux density in one direction(Institute of Physics Publishing, 2003) Birgül, Ö.; Eyüboğlu, B. Z.Magnetic resonance electrical impedance tomography (MR-EIT) is an emerging imaging technique that reconstructs conductivity images using magnetic flux density measurements acquired employing MRI together with conventional EIT measurements. In this study, experimental MR-EIT images from phantoms with conducting and insulator objects are presented. The technique is implemented using the 0.15 T Middle East Technical University MRI system. The dc current method used in magnetic resonance current density imaging is adopted. A reconstruction algorithm based on the sensitivity matrix relation between conductivity and only one component of magnetic flux distribution is used. Therefore, the requirement for object rotation is eliminated. Once the relative conductivity distribution is found, it is scaled using the peripheral voltage measurements to obtain the absolute conductivity distribution. Images of several insulator and conductor objects in saline filled phantoms are reconstructed. The L2 norm of relative error in conductivity values is found to be 13%, 17% and 14% for three different conductivity distributions.Item Open Access Malignant-lesion segmentation using 4D co-occurrence texture analysis applied to dynamic contrast-enhanced magnetic resonance breast image data(2007) Woods, B.J.; Clymer, B.D.; Kurc, T.; Heverhagen J.T.; Stevens, R.; Orsdemir, A.; Bulan O.; Knopp, M.V.Purpose: To investigate the use of four-dimensional (4D) co-occurrence-based texture analysis to distinguish between nonmalignant and malignant tissues in dynamic contrast-enhanced (DCE) MR images. Materials and Methods: 4D texture analysis was performedon DCE-MRI data sets of breast lesions. A model-free neural network-based classification system assigned each voxel a "nonmalignant" or "malignant" label based on the textural features. The classification results were compared via receiver operating characteristic (ROC) curve analysis with the manual lesion segmentation produced by two radiologists (observers 1 and 2). Results: The mean sensitivity and specificity of the classifier agreed with the mean observer 2 performance when compared with segmentations by observer 1 for a 95% confidence interval, using a two-sided t-test with α = 0.05. The results show that an area under the ROC curve (Az) of 0.99948, 0.99867, and 0.99957 can be achieved by comparing the classifier vs. observer 1, classifier vs. union of both observers, and classifier vs. intersection of both observers, respectively. Conclusion: This study shows that a neural network classifier based on 4D texture analysis inputs can achieve a performance comparable to that achieved by human observers, and that further research in this area is warranted. © 2007 Wiley-Liss, Inc.Item Open Access Optimization and tunability of deep subwavelength resonators for metamaterial applications: complete enhanced transmission through a subwavelength aperture(Optical Society of American (OSA), 2009) Alici, K.B.; Bilotti F.; Vegni L.; Özbay, EkmelIn the present work, we studied particle candidates for metamaterial applications, especially in terms of their electrical size and resonance strength. The analyzed particles can be easily produced via planar fabrication techniques. The electrical size of multi-split ring resonators, spiral resonators, and multi-spiral resonators are reported as a function of the particle side length and substrate permittivity. The study is continued by demonstrating the scalability of the particles to higher frequencies and the proposition of the optimized particle for antenna, absorber, and superlens applications: a multi-spiral resonator with ë/30 electrical size operating at 0.810 GHz. We explain a method for tuning the resonance frequency of the multi-split structures. Finally, we demonstrate that by inserting deep subwavelength resonators into periodically arranged subwavelength apertures, complete transmission enhancement can be obtained at the magnetic resonance frequency. © 2009 Optical Society of America.Item Open Access Reduced field-of-view DWI with robust fat suppression and unrestricted slice coverage using tilted 2D RF excitation(John Wiley and Sons Inc., 2016) Banerjee, S.; Nishimura, D. U.Purpose: Reduced field-of-view (rFOV) diffusion-weighted imaging (DWI) using 2D echo-planar radiofrequency (2DRF) excitation has been widely and successfully applied in clinical settings. The purpose of this work is to further improve its clinical utility by overcoming slice coverage limitations without any scan time penalty while providing robust fat suppression. Theory and Methods: During multislice imaging with 2DRF pulses, periodic sidelobes in the slice direction cause partial saturation, limiting the slice coverage. In this work, a tilting of the excitation plane is proposed to push the sidelobes out of the imaging section while preserving robust fat suppression. The 2DRF pulse is designed using Shinnar-Le Roux algorithm on a rotated excitation k-space. The performance of the method is validated via simulations, phantom experiments, and high in-plane resolution in vivo DWI of the spinal cord. Results: Results show that rFOV DWI using the tilted 2DRF pulse provides increased signal-to-noise ratio, extended coverage, and robust fat suppression, without any scan time penalty. Conclusion: Using a tilted 2DRF excitation, a high-resolution rFOV DWI method with robust fat suppression and unrestricted slice coverage is presented. This method will be beneficial in clinical applications needing large slice coverage, for example, axial imaging of the spine, prostate, or breast.
