A.; Başaran, N.Oxidative stress is the state of imbalance between the level of antioxidant defence system and production of reactive oxygen species (ROS) and is involded in the progression of several diseases such as inflammation, cancer, neurodegenerative disorders and cardiovascular diseases. It is suggested that plant polyphenols may act as antioxidants and therefore it has anti-cancer activities. Resveratrol (RV), is a naturally occuring polyphenolic compound which is found in many plant species including grapes, nuts, blueberries and raspberries. Data indicated that it has anti-oxidant, anti-inflamatory and anti-cancer activities. But there are also some studies reported that RV has not protective effects aganist cancer. In this study, the cytotoxicity of RV in human breast adenocarcinoma (MDA-MB 231), human cervical cancer (HeLa) and Chinese hamster lung fibroblast (V79) cells were evaluated by Neutral Red uptake assay (NRU) and MTT (3-[4,5-dimethylthiazol-2-yl]-2,5-diphenyltetrazolium bromide) assays after incubation at 24 h. We obtained more or the less same results by two cytotoxicity assays. In the concentrations between 2-400 μM, RV seemed not to induce a pronounced cytotoxicity in all cell types. Even at highest concentrations, it showed almost no cytotoxic effects. So the IC50 values were not calculated at the studied concentrations.Item Unknown Dynamic correlation effects on the plasmon dispersion in a two-dimensional electron gas(The American Physical Society, 2003) Yurtsever, A.; Moldoveanu, V.; Tanatar, BilalThe charge-density oscillations (plasmons) of a low-density two-dimensional uniform electron gas are studied within the framework of finite temperature and frequency dependent (dynamic) version of Singwi, Tosi, Land, and Sjölander theory and compared with the recent experimental results. The use of the Hartree-Fock approximation for the static structure factor leads to a finite temperature dynamical counterpart of the static Hubbard approximation. We observe important differences between dynamic and static local-field factors as well as between the corresponding plasmon dispersion laws. Our calculated plasmon energies that include dynamic correlations are in very-good agreement with the recent experimental results.Item Unknown Integrating biological pathways and genomic profiles with ChiBE 2(BioMed Central Ltd., 2014) Babur, O.; Dogrusoz, U.; Çakır, M.; Aksoy, B. A.; Schultz, N.; Sander, C.; Demir, E.Background: Dynamic visual exploration of detailed pathway information can help researchers digest and interpret complex mechanisms and genomic datasets.Results: ChiBE is a free, open-source software tool for visualizing, querying, and analyzing human biological pathways in BioPAX format. The recently released version 2 can search for neighborhoods, paths between molecules, and common regulators/targets of molecules, on large integrated cellular networks in the Pathway Commons database as well as in local BioPAX models. Resulting networks can be automatically laid out for visualization using a graphically rich, process-centric notation. Profiling data from the cBioPortal for Cancer Genomics and expression data from the Gene Expression Omnibus can be overlaid on these networks.Conclusions: ChiBE's new capabilities are organized around a genomics-oriented workflow and offer a unique comprehensive pathway analysis solution for genomics researchers. F.; Sokmensuer, C.; Gunduz Demir, C.In digital pathology, devising effective image representations is crucial to design robust automated diagnosis systems. To this end, many studies have proposed to develop object-based representations, instead of directly using image pixels, since a histopathological image may contain a considerable amount of noise typically at the pixel-level. These previous studies mostly employ color information to define their objects, which approximately represent histological tissue components in an image, and then use the spatial distribution of these objects for image representation and classification. Thus, object definition has a direct effect on the way of representing the image, which in turn affects classification accuracies. In this paper, our aim is to design a classification system for histopathological images. Towards this end, we present a new model for effective representation of these images that will be used by the classification system. The contributions of this model are twofold. First, it introduces a new two-tier tissue decomposition method for defining a set of multityped objects in an image. Different than the previous studies, these objects are defined combining texture, shape, and size information and they may correspond to individual histological tissue components as well as local tissue subregions of different characteristics. As its second contribution, it defines a new metric, which we call dominant blob scale, to characterize the shape and size of an object with a single scalar value. Our experiments on colon tissue images reveal that this new object definition and characterization provides distinguishing representation of normal and cancerous histopathological images, which is effective to obtain more accurate classification results compared to its counterparts.
